I got 2 sets of pipelyne pipes and they have different baffles. is one type better than the other? also what's the best packing material/method?

It looks like the baffles fit different interior cones? Might want to see why the one has such a long entry pipe.

As far as packing is concerned, go to the local powersports store and ask them for fiberglass baffling for dirt bikes and some wire. Wrap it around and then wire it on tight.

The longer ones look like the stinger is inserted into the aft cone. Per some pipe building instructions this was a method to reduce noise without impacting performance.

My Pipelyne chambers have about 11" long baffles.

yup. my pipelynes were modified and just have 'regular' 11 or 12" length silencer/baffles, im sure not original. they are loud too, but not obnoxious. and its true about stuffing the stinger into the last cone to reduce noise, but those are super long and would affect tune. I'm not sure by how much but should increase mid to low end.
